Try reducing your bit rate to 1500 kbps. It seems that since your original bit rate is low and you are trying to encode at a higher bit rate, such a problem can arise. Secondly what is the aspect ration of your original file ? Is it 4:3 or 16:9 ? If you are trying to encode a SD file into a HD file, then too such a problem could arise.
