So if I am reading this right, you are saying that my transcoded H.264 files (which were made with the "same as original source" AME setting) are just not being read and decoded correctly by WMP. But my file is properly created and will be played correctly by my WDTV live streamer and HDTV? I don't really care how they look on a PC.
